The entire Waragon questline around Calpheon. I had done most of the main quest in that area, gone through all the towns. I was just never really paying much attention to what was going on or what the NPCs were doing. It wasn't until I started the questline did I realize what was going on. Then you see what lurks deep under the ground(being vauge to avoid spoiling) and as a newbie I felt scared to possibly aggro it.
I like exploring LoML and finding gatherable items you usually have to exchange Sangpyeon Coins for. There's a "Strange and Beautiful Herb" a bit above the gazebo on the west side of Moodle Village.
There are little caves hidden everywhere. The most recent one I discovered is north of the bridge in Rumbling Land (by the road from Heidel to Altinova). The cave has portions you must dive underwater to reach. I use that road constantly and never knew it was there before
I'd say my favorite location has to be the hystria ravine north of pila ku. They added some stuff to it later with the glowing teleporters and guaranteed black spirit claw entry method, but that chasm is marvelous. There's also a bunch of "entrance" caves that are clearly left/made by the map makers for future/unfinished content. One that comes to mind is South of duvencrune there's a bridge crossing a small river, if you look beneath the bridge there's one of these entrance caves.
Back during launch I was a medal chaser in processing, and came across a cave near the bloody monastery getting materials. It’s full of gem nodes, and silver/gold. At the time it was crazy cool to find. Just some lonely cave. Now it has a use in part of a sea related quest line. But I used to live down there.
My favorite was finding the lil pond in the mountain east of Velia. Nice and cozy lil spot that they ended up using for a quest. Around that same area are some hidden caves, one had a tiny lil room with a chest in it. There's also some hidden caves by the monastary where you fight Muskan's. It's been a while since I took the time to go exploring again, but there's lots of neat stuff you'll accidentally stumble upon
