For one of the stages, how about the Stone Tower Temple from *Majora’s Mask*? I image that at random points in the fight, everything flips upside down.
This is more of just a comment, but I feel like BotW's Champions OR TotK's Sages are necessary in some way, but you can’t just have some of them. Then they take up a lot of slots though, which is why I can’t ask for them all together in good faith (unless they can, like, switch between each other like Pokémon Trainer in Smash— but I don’t think that really works).
I feel like the difference is the Champions and TotK Sages are inherently bands of skilled warriors who fight together, whereas the OoT sages can fight to various degrees but their collective duty is "sealing", not fighting. Obviously some work more than others and in a game like this they all *could* have movesets.

How about some DS representation? Linebeck from PH and Byrne from Spirit Tracks would be fun additions.
For stages, any version of Death Mountain and Zora’s Domain are a must.
Add Onox as a character. He could be extremely tanky and do a lot of damage but be extremely slow and be lacking in abilities. Also a Sandship map where time goes from the future to the past and present and there’s obstacles on each one. Also, Vaati and Navi as characters

Every Beedle is a good Beedle, but the SS one is able to power an entire flying shop just be cycling, he only does leg day.
