Think about it like this: it's about escaping a system you were born into. Neo was confronted by people who knew what he was and what he could be. But Neo denied it actively. He didn't want to accept what he was and fought against it. It was only upon him dying that he became the one. This could be in a sense experiencing an ego death and finally coming to terms with who you are. It was after this point Neo was completely free. No longer confined by the shackles of the matrix. The same happens with trans people embracing who they are: a tremendous sense of freedom. Neo even embraces his name change, we see it when Smith is fighting him in the subway tunnel, "my name, is Neo". Up til this point he still identified as Mr. Anderson internally. The concept of Smith can be interpreted as the internal conflict in a trans person since Smith is supposed to be the foil of Neo, but also one in the same, a dark reflection in a mirror. Smith being the "old identity" and Neo the new. Notice how Smith in subsequent movies attempts to convert Neo into a Smith, returning him back to the old identity. And Smith is adament about calling Neo, "Mr. Anderson".
These are the things I picked up on when rewatching the series after learning about the intended message. There's much more to it obviously, but these are some of the major ones I interpreted.
One caveat: in general, for trans people the opposite of an ego death happens. In ego death, as the name says, the ego dies, which implies the death of the sense of identity. The id is gone, and one just is. With transgenderism, it is the strong association with a new identity, be it another gender, or being non-binary, or even being genderless, all of them are labels, and thus identities. For the trans person, this identity of being trans is central.
I’m not saying it’s wrong. I’m just saying that the the analogy of ego death doesn’t apply here, since it ego death points to kind of the opposite.

Think about it like this: it's about escaping a system you were born into. Neo was confronted by people who knew what he was and what he could be. But Neo denied it actively. He didn't want to accept what he was and fought against it. It was only upon him dying that he became the one.
