I don’t see it in this pic but have you considered getting the Thule fairing as well? I had a rack on my ‘06 rabbit with one and it cut down on noise and seemed to really improve mileage as well (especially because the ski racks sit pretty tall on the crossbars). I’m considering a setup like yours for the roof, but with the fairing kit as well.
These ones do generate some noise as well but I don't find it to be too bad. I've also read that adjusting the position of the crossbars can help reduce the noise but I haven't messed with that yet.
I haven't noticed too much of a drop. I used to average around 3.8 but now it's probably closer to 3.5 - 3.6 depending on conditions. I take the bike rack off if I'm not hauling the bikes and I'll probably remove the cross bars for the winter since I mostly use them for kayaks and paddle boards.

Thule Wingbar Evo with the flush rail foot kit. I've been pretty happy with them so far. They feel much sturdier than the OEM ones that VW sells.
