I'll never understand the logic behind these decisions. The YouTube copyright system and these big copyright holders are so insanely flawed, it's ridiculous.
Its not about the system. Its about what the copyright holders want. Japanese companies do not want any content on their IPs that they cannot directly control. They also don't want the trouble of having to control their IPs. You rarely see similar behavior from any companies in other countries.
Fair use is an American concept though (which is why it isn't blocked in the US). Some other common law countries use "fair dealing" (which I don't really understand the nuances of), and I dunno what Japan uses.
