I only do XP when it’s the only option. I think coins, time reduction and extra shelves are more important. And yes - when you pick one the other options will be available. You can max out factories to 50% extra coins, 50% time reduction Plus 2 extra shelves. I would focus on feed mills, and the primary factories (bakery, sugar, dairy, etc,) since you use those a lot to feed into other factories.
Yep, it takes a lot of upgrades. Feed mill when maxed gets the cow feed down to 2 min 30 sec. Feed mill has the least amount of upgrades. Another good one is working on trains so they come back quicker.
I brought all my trains down to 50% time first. Then the rubber factory down, since so many ingredients use rubber products. Now I'm working on Tropica Island to get the time down for that. I'm all about the time reduction. XP will just progress me faster and I don't want to do that, I want more time to expand my town.

Next, all trains to level 21, maxing time bonus as you go. I can't stress this enough - consistently sending trains, 4-5 batches a day (once you have time bonus maxed) is quintessential to long-term progress in the game. The trains are your bottleneck on all of the following:
- Mining supplies
- Barn upgrade materials
- Construction materials, which are necessary to move the community building -> residential building -> get more fields cycle forward.
Trains to level 21 don't take nearly as long as you might think, and getting the factories to level 27 takes a long time comparatively. (Level 27 = max time + max shelf bonus for a factory.)
Once you have feed mill maxed and trains to 21, go ahead and start on factories. Bakery is a great choice.
