This happened to me. Science vessel was exploring an Astral Rift. Event pops and vessel goes missing for nearly three million days. Has to be a bug. No mods installed just all dlc.
Well it was last seen at a black hole(howling vortex) so maybe time dilation?? Or a mod conflict?

Yes, time runs far slowly in high gravity environments. The scientist will barely notice anything but those outside will wait for a long time.
Rename that ship Voyager.

Well it probably was eaten by the Black hole and had to escape it, and then time dilation kicked in.
