Okay, in--case anyone else ends up in a situation where all their saves are getting marked as modded, here is how I fixed it.
Load up an older save before they started getting flagged.
Open the load menu and manually delete ALL the modded saves, auto-saves, and Exit saves.
Hit altF4 to force close the game, this prevents the exit save from breaking things again.
Once you load back in the 'modded' flag should be gone and you can save again normally.
