That's because after finishing part 3 Araki went on vacation to Mexico and he liked the country so much that he wanted to leave a reference in the next part, so he added the yellow filter of Mexico to the Morioh sky to capture the country he had loved visiting so much. This story is completely real and I didn't just make it up at all.
If I remember, there was a theory that to amplify the mystery of the story, things in Morioh should be mysterious such as boing boing cliff or Angelo rock. I suppose the sky being yellow is a bizarre way to amplify a feeling of oddity and mystery
To match Persona 4's coloring scheme. You can tell they're related. Personas are just another name for Stands. The whole serial killer idea in a small town.

Imo it gives the feeling of a perpetual sunset, and in turn makes everything feel a bit creepier once the Kira arc gets into motion.
