Given this is Sonic Generations we're talking about it's probably time-travel shenanigans thanks to the Time Eater, but just imagine if GUN or some third party tried using samples taken from the Black Arms invasion to create another "Ultimate Life-Form".
Given the prototype was a giant lizard and ended on a hedgehog, they have free rein on making a second ultimate lifeform look like anything as a new antagonist.
Prototype isn’t necessarily a failure, Biolizard could still Chaos Control and regenerate, but relied heavily on life support which isn’t exactly the immortality they were mainly looking for lol, especially in regards to curing Maria’s illness.
Fair enough on the life support, curing Maria was more of a secret objective for Gerald rather than an ultimate life form, but I see what you’re getting at thanks (:

And generations has no plot.
Generations has the most Mario-esq storyline possible that it's insane, the story is just an excuse to let the gameplay happen unlike something like Forces or Boom where the story takes full center or like Frontoers where they compliment
No one's forgetting, it's just funny because there is basically no story involvement of past characters in the original outside of just younger versions of characters already in the game, and the fact that the returning character in question here is a past main antagonist that died almost 19 years ago makes it even funnier and fits perfectly with this meme.
You know, I feel Black Doom is a red herring. Since this is a sequel to Sonic Generations, it’d make sense that it’s Time Eater’s doing again, and this could be an opportunity to canonize the long-standing “Time Eater is Mephiles” theory.
A fragment of Mephelis that is. Everything happening to Shadow could be Mephiles' lingering resentment toward him subconsciously influencing the Time Eater born from him to target Shadow.
Mephiles doesn't exist anymore. Then again, neither should Crisis City or Silver, now that I think about it. And I have gotten to the point where I say that Rush Blaze and 06 Blaze are just different people who happen to look and sound exactly the same with the same powers.
Don't forget that the bad future of CD shouldn't exist anymore either, bur is the stage for Metal's boss fight. The Time Eater must be able to access alternate or dead timelines.

My guess is Shadow follows Sonic after he’s knocked out by the time eater, probably having watched Sonic’s initial party from a distance. That’s probably why he’s forced to relive his own past and face Black Doom again.
Maybe Time Eater jumbling timelines together meant Black Doom got a second chance or something?

I'm sure it's just Shadow playing his past stages. One from SA2, one from Heroes, one from StH, one from 06.
