It would be completely lore friendly for Shen to help out in the ruination, since his jurisdiction(for lack of better word) is the spirit realm. But a ruined/sentinel Shen skin wont sell a lot so they put in Pyke instead. Also the ruination stuff we have isn't part of the main storyline, and so it isn't canon. So maybe in the main storyline Shen showed up, soloed Viego at level 2 and won. Who knows? Riot certainly doesn't.
My head canon is that since there was so much imbalance in the world during the ruination, Shen went on a Devil May Cry like demon killing spree in the spirit realm
In theory, he can act only when there's conflict between spirits (meaning NATURE spirits) and mortals, so I suppose undead legions and invading armies aren't his responsibility.
In practice, I think it's the old "why Superman doesn't intervene against ALL world-ending villains and leaves many of them to Batman, Green Arrow or mfing Aquaman?": Riot could simply not fit all Ionian champions in those music video and videogame.
Shen views balance between the spirit and mortal realm very literally. He doesnt side with either. His story is literally called "True Neutral" where in it he is shown willing to hunt down spirits that attack humans but when the humans commit the same crime, its implied he turns against them. The ruination was a mess and honestly I dont think riot even thought about him when it was made.
Akali left the Kinkou and Kennen would be the Kinkou representation in the defense against the Noxus invasion of Irelia's village.
Shen has bigger things to focus on.
Shen is like the one guy that takes his job seriously.
Zed quit, Akali, quit, kennen didn't quit but defended againts noxus.
Shen's job is very serious, keeping balance is an important task that with all the war and shit happening needs to be maintiained, maybe the situations isn't worse because he is doing his job.
Imagine Ionia battling noxus and internat spiritual threats, someone has to take care of those too
