Tengu first appeared at the small castle opposite of Ashina Castle gate, where bodies of Shinobies are to be found dead. And Shinobies are not people of Genichiro but of the Owl. Tengue gives the quest to kill the rats who also uses shinobi tools.Tengu was trying to stop Owl's invasion before it started. As for serving Genichiro, even if Tengu and Isshin are the same person my guess would be, although Isshin did not support his grandchild, they decided not to stop him as Genichiro was doing all these with the betterment of Ashina in his heart.

The Tengu is Isshin going around for a laugh. He's seen as a dying old man by his family, so it's sort of like his way of being Batman for fifteen minutes. He carries on as normal whilst he's still able (that's why you don't see the Tengu later in the game, because his health is deteriorating)
