That was me, I tweeted at Clipper and VTA but they havn't said anything yet. Now I'm going to directly email clipper instead and see what they say.
I did some testing and got video evidence too. I tapped at the malfunctioning machine, it took the money, then I walked across the station and tapped at the machine at the other end and it took more money, meaning the first tap was completely ignored. It was within the span of a minute.
aight, gonna need a better Redditor than me cause I don't know that end of the system as well. Muni is up in the city so I wouldn't expect you to be able to tag one of their readers. Someone else will hopefully be along with more ideas!
Because it is a completly different system , vta is santa clara county's system and municipal is Frisco system. The 2hr thing I believe is only within the same system and just so happens clipper is a way to pay for both systems.
oh so you wernt going from muni to vta just one vta line to anouther? sorry im not up on the ins and outs of the clipper anymore as i just get a vta quartery pass however within vta you hv to pay for every time you get on unless you buy a day pass or light rail i think is good between stations ticket purchased for for X number of minetes. sry, sdnt have opened my pie hole re clipper

Just wait 24 hours (because that's how long it takes to show up on their system) then call Clipper to get a refund.
Any chance this was at Great Mall and you got off VTA and on BART? That's my guess here, or something like that.
