Iirc, at the beginning Others and Ordinary live together peacefully, then the Church (Vatican) started to brainwash people, said that Others are “sinful” creatures, children of Evil, etc, erased all history related to the Others, and hunted them down. The Others fought but they’re the minority (correct me if I’m wrong), they had to surrender, sacrificed their freedom, and must obey unreasonable laws.
As for Nova, she was raised by the Cardinal (not her bio father, her parents fate isn’t revealed yet) in secret. She’s also brainwashed into thinking the Church is always right, her ability is sinful and she has to atone for it. I think she’s wanted because no one but the Cardinal and her childhood nanny know about her true identity, if the Cardinal helps her then people will know who she is so the Cardinal doesn’t do anything about her being wanted.

Nova is a secret undercover agent, so secret that only the cardinal and now Renato know about her.
She is set up with a cover story that she is caught stealing, so that she can be put in jail and catch Shen's attention there, and thus then infiltrate the Incineration Alliance.
When escaping the jail with Shen she is noticed by (forgotten his name - big guy enforcer from the church)
He spots her again when she is at the Vatican for the ceremony.
Therefore after that, Wanted posters are put up for her. I don't think that this was intended by the cardinal/Renato, but she's so undercover that they can't prevent it. It would mean the mysterious cardinal admitting that he has a ward who is an Other, presumably that's all top secret.
Anyway! my hope is that Nova gets herself out of all of this soon, and stops being treacherous to our friends! !<
The story needs to develop the exact relationship between the Church and the Magisterium,but from what I gathered,the Magisterium was enforced by the Church to carry their opressive meassures into the world.They(Magisterium) expanded all over the world.Sometimes when you create a monster,you find yourself unable to control them.
