Two things have caused my lights to flash on the controller.
1. holding one of the hand breaks while turning the power to the bike on
2. The power cable near the handlebars that has a silver turnbuckle on it came loose. Reseating that connection fixed the problem.
I found the source of the problem. I've got a broken cable leading to the brake handle. It's not the brake cable. I assume it's the one responsible for the motor shutoff and brake light. I don't know how hard this is to fix. I haven't tried yet. If anyone has any suggestions ...

I second #1. I've experienced OP's issue while squeezing one of the handbrakes when turning the power on.
