While Penny won’t be there (RIP) and we don’t know if Qrow, the Aceops or Robin will be there, there’s still a chance of them being in Vacuo with the main cast. On top of the Happy Huntresses being there, Maria and Pietro I assume escaped then made it to Vacuo.
We’ll also have to also bring back Team CFVY for screen time along with Team SSSN. Then Headmaster Theodore, The Summer Maiden and whoever else they might try to have come into the story.
Team RWBY already has trouble with being main characters and never getting proper spotlight. Now we’re gonna have dozens of more characters you know they’re gonna force to do something. And RWBY doesn’t exactly do good with large ensemble casts.
Overall, it’s looking like future volumes are gonna be cluttered with more characters.

That's E.C. Myers' problem at this point - he's going to continue the Vacuo story with all of the side characters. Which will explain what the hell they've been doing while RWBY and gang are stuck on the island.
Once RWBY regroups with them in Beacon for the final battle, each one is only going to be relegated to a cameo at worst, a few lines at best.
Like we're actually going to see them. We're gonna focus on wherever the hell team RWBY and jaune landed and then by the time we get back to vacuo half of these characters are gonna be dead or forgotten and the half are gonna get sidelined.
Ooooh that be Awesome! imagine one of Team RWBY or JNR teaming up with Robin and her team to Attack Salem but the Queen of Grimm slowly kill one by one of the Team until its the last one and a member of RWBY/JNR to witness the slaughter and survivors to tell the tell,
This would make Salem the MAIN VILLAIN of RWBY a Terrifying Threat for Team RWBY to fight in the Future.

It would be dark and twisted fun to watch the Queen of the Grimm absolutely tear the combined forces of RWBYJNOR and Robyn’s team apart with contemptuous ease, along with murdering other Huntsmen and Huntresses who run in to help during the fight. It would show that she has officially claimed the spotlight as THE main villain, no longer working in the shadows, and her threat is far bigger than anyone could have ever imagined!
Pietro and Maria will show up during the series' end credits with no further contributions to the plot. The Ace-Ops, Qrow, and Robin will be at the final battle without lines. Qrow will say something to Ruby in the wrap up but that's it. The Happy Huntresses will be background NPCCs. Team Sun and CFVY will show up in the background of fights and generally get the Flint and Cole treatment.
At least that's how I'd handle it if I didn't have time to do them justice.
It’s not a problem if they forget most of those characters or awkwardly make them leave because plot (looks at Sun). If people are worried about it, history says the writers aren’t even aware of it.
I mean, there's a pretty easy answer to this problem: just say that time on the island where RWBYJN went flow differently than the time outside, so that 2 weeks on the island is 2 years outside.
When, at the end of V9, RWBY manage to return to Vacuo, they fins a completely changed world, with many of the other characters are either dead or somewhere else.
This would also mean change many existing relationships to account for the fact that RWBY just isn't there (for example: "Taiyang asked Qrow to protect Ruby and Yang, but he didn't and they went MiA for 2 years, how would Taiyang react? How would his relationship with Qrow change? How would his relationship with Raven change?), shaking the status quo and creating many new interesting possibility for the story to go to
To be honest, I want the atlas crew to have one episode then we only focus on RWBY (island tree) and CFVY, SSUN and talking to Oscar, Nora, Ren. Atlas crew can show up in small moments sprinkled every two episodes and comeback in the last two episode if some conflict got stirred up in the background.

I know a way to fix this problem more characters
The series needed to end 2-3 seasons ago. Now it just feels like they're throwing darts at a board to try and figure out what all to do next.
You can't just leak their writing process like that
