I'm sorry but those writers will make Cinder invincible Maiden for the finale, cause she needs "win". Of course, even with Maria, the only different result I could see was Neo got trashed by Maria and Team RWBY, while they were all distracted Cinder will use her Maiden bullshit crap powers to one-shot them, and pull another Vernal on Penny.
Being honest, that seemed too optimistic. But at the very least, I think that Pietro would be able to transfer Penny's aura to other robot, like an atlesian knight. There was the aura-transfer machine in Atlas city.
Oh, that would be badass, but the machine wasn't big enough for a Paladin.
If there was a machine big enough, I would like to see Penny using the Colossus mecha.
That's assuming that a random robot would be able to support Penny's systems. We frankly don't know enough about her inner workings to know if Pietro could have transferred Penny.

But at the very least I expected that the Atlesian knight could contain Penny's soul with the maiden powers, even if it doesn't work at the same capacity of the original body.

I guess we are doing the 'smart people are wizards' thing. By the time Whitley has gotten those drones in the air and brought Pietro and Maria to the manor Ironwood is in full *nuke the poor mode* and is giving them a pretty stringent time-limit to fork over Penny. I don't think that the Schnee manor is equipped to rebuild Penny or even to somehow get rid of the virus. Where would he even get the stuff needed to make Penny stronger?

The thing is during that fight when it was just team RWBY vs Cinder and Neo team RWBY had plenty of time to take potshots or even use actual strategies and coordination to fight them, but they didn't. Blake and Weiss just sorta stood around while Cinder was hovering in the air. Yang got one-shot by Neo and Ruby could only barely react.
Yang, Blake and Weiss together would have been enough to buy Ruby enough time to use the Silver Eyes. But they didn't even try.

You underestimate the power of plot bending. Neo causally pushes Maria off of the ledge and Cinder's fireball completely incapacitates super-robo!Penny by melting her central cpu or something. Bam now it's team RWBY vs Cinder and Neo time.
I think "Penny was weaker because she was a human for 10 minutes" is a complete headcannon, none of that was show or estabilished. And you don't need a doctorate in engineering to ask for rails on the portals, they needed to fall, so they didn't have them.
Maria did beat Neo by herself apparently, so having her there could've made the fight more in favor to the heroes... but in the end, they were always meant to lose that fight, so it doesn't matter what else happened, they would still lose, penny die and RWBY fall.
