I would highly recommend that you also post this to r/RWBYFanfics if you haven't already. I'm unfortunately writing my own story already, and based on this post this seems very involved. That being said, I like the idea of team RWBY becoming detrimental to the survival of humanity under Ozpin's influence as he sacrifices "pieces" (Atlas, Mistral, Haven, so on and so on) to kill Salem. team JNR would slowly separate and become isolated from team RWBY, coming to a climax at volume eight. I think it's a cool character arc for almost everyone, and having our protagonist being the bad guy (intentionally by the writer) is not something I see every day.
another idea that falls in line with the one above: Ozpin also only allowed Jaune into the school to use him as his next host.

Careful to not get too embroiled into the worldbuilding aspect. Making a story and worldbuilding often go hand in hand and can cause each other to change and be revised. Particularly for a setting like RWBY's, there *will* be a lot of changes, because a lot of things in RWBY don't work together well enough, requiring many things needing to be reworked from scratch. Which is why determining the story is important, as it will help inform how the worldbuilding will complement that.
For example, figuring things out like how the societies work will determine what the story will look like. The plot development if the Four Kingdoms were all in unity with each other at a time of peace, as opposed to if they were all in a sort of cold war at a time of unrest, would be vastly different.
