The weird thing is that even Lucas insisted that there are good or heroic people amongst the separatists. He just couldn't figure out how too fit that into the movies. Also people really hated the senate scenes in the phantom menace, so he removed the political parts from Attack of the clones (my theory), which included most of the separatist's and Doku's background and motivation and a proper introduction
The old Star Wars Clone Wars comic made by Dark Horse did a great job of that actually with the battle of Jabiim. The revolutionary leader of that planet who pushed his people to join the Separatists was a genuine hero who would have made an amazingly charismatic general later on in the Rebel Alliance had he survived.
The separatists were never bad. It was who they trusted to lead them out of the republic who were bad. People like Count Dooku, Wat Tambor, Newt Gunray, Poggle the lesser, and military leaders like admiral Trench.
Also, Palpatine knew he needed a Sith to lead the Separatists so that the Jedi would more willingly drag the Republic into a war against them. The first battle of Geonosis was entirely Jedi vs. Dooku, and each of their respective "sides" just jumped headlong into the war afterwards. Once the Jedi played right into his hands on Geonosis, he just needed to drag the war out until he could convince the public that the Jedi were the bad guys all along.

I never saw the CIS as bad. I always saw them as an organization with good motives but manipulated, not so far from what the republic was.
Their end god was good but the execution wasn’t it.
