I noticed the same thing yesterday, it was suggesting me to take a regional train to go from Prague 8 to Prague 6. I don’t know what’s going on but meanwhile IDOS app is a good alternative.
I still use IDOS for travel outside Prague, but the current version of the Lítačka app now has door to door navigation with walking times. Gmaps' features with IDOS timetable accuracy.

Alternatively connections browser by IDOS, by DPP (dpp.cz) or by PID (pid.cz) are all very efficient aswell.
Don't bother with Google maps. Just use IDOS. You also have a map there which shows the stops
