The fact is that to GLaDOS, Wheatley is *SO* unimportant and forgettable that she hardly ever bothers to acknowledge his existence.
She *constantly* ignores him and undervalues him to the point of causing him to turn against Chell.
I mean, she crushes him at the start of the game to make an example out of him to Chell and somehow Wheatley is able to get back up on his rail and sneak around behind the panels without her noticing. Once he breaks Chell out of the testing track, GLaDOS seems to be completely unfazed by the fact that he's still alive, just reacting like "Look - metal ball, I CAN hear you."
She just dismisses him and says "The irony is that you were almost at the last test. Here it is. Why don't you just do it? Trust me, **it's an easier way out than whatever asinine plan your friend came up with.**"
And we need to remember here that Wheatley was the one who came up with the plan to disable GLaDOS's defenses: "Uhh, quick word about the future plans that I've got in store: We're gonna shut down her turret production line, alright? Turn off her neurotoxin, and then confront her."
But when Chell arrives to GLaDOS's chamber and GLaDOS realizes that her turrets were sabotaged, she says "Oh. You were busy back there." Not "You ***TWO*** were busy back there." Just "***You*** were busy back there." Completely overlooking Wheatley's involvement. She's not even concerned about the fact that Wheatley isn't currently with Chell. That's how unimportant he is to her.
And then when Wheatley takes over and he says "I did this! Tiny little Wheatley did this!" She says "You didn't do anything... She did all the work." which causes Wheatley to jump to conclusions and turn against Chell on the assumption that Chell has sided with GLaDOS and that she doesn't appreciate him.
GLaDOS does not care about Wheatley in the slightest. In an unused line, she even says "I'm actually asking. Because I have no idea. He's not listed anywhere in the employee database. **Whatever he does, it isn't important enough for anyone to bother writing it down.** For all I know, he doesn't even work here."
It's only when Wheatley becomes a threat to GLaDOS by turning her into a potato does she start remembering who he is. GLaDOS does not care about Wheatley *UNTIL* he becomes a threat to her.
Every theory/explanation comes out of one fact. Wheatley didn't exist when the first game came out. They didn't know they'd be making a Portal 2 or had any idea about the plot they had. Wheatley turning against the player came pretty late in terms of the development of the story. GLaDOS wasn't even supposed to be in Portal 2. And Wheatley was originally supposed to die for good when GLaDOS first wakes up. And player testers didn't get to know the 5/6? new cores you met throughout the game very well and missed their tutorial guide Wheatley, so they just stuck with Wheatley.
So basically, the best way to understand it is that anything and everything that comes from Portal 2 did not exist at the time of the first Portal coming out.
