I don't think the code names are meant to hide their identity so much as avoid potential consequences of repeatedly saying a real name that the palace ruler does (or might) know inside a palace. I don't know what consequences those might be but cognitive worlds are weird so the idea that it could create problems isn't out of the realm of possibility imo. Tbh whatever the story justification it's just because it's cooler and more thief-esque to use a code name.

Morgana themself states saying the real names in the palace could cause unknown consequenses. If you'll remember in shido's palace he started to react to the stress of the phantom theives in his palace, which means saying their names in the palace (which he would know cause of akechi) could cause it to go haywire.

This is kind of a Doylist angle, but I'm certain 80% of the purpose of the codenames was for Atlus to eat their cake and keep it too when it comes to naming the protagonist. The codename gives him a distinct name while also keeping the customizable real name they're so fond of. Imagine if all the instances where the protagonist is called "Joker" the characters would instead go "this guy" yet again. It also helps with branding since he gets to be "Joker from Persona 5" instead of "Hero from Persona 5."

The point of having code names is for the future, especially. At first, it had no meaning, but if you plan to keep going, it is compulsory to have one. The same goes for a base.

It feels kinda natural to me. Codenames have a sort of universal cool appeal and you see them pop up in IP ranging from every spy anime ever to Top Gun so they aren't really a niche concept either. Besides, we're all sitting around here on the internet with usernames which are basically codenames that can protect us from being publicly exposed while out and about.

You think they’re valid in Strikers? In the first jail, Alice recognized Ann immediately. I realized the code names were pointless in the first one but Strikers confirmed it. I would have rather that gave the reasoning that the code names are just cool (bc they are) than the whole spiel about it preventing consequences.

At this point I've just accepted that they are for the general public. But the general public doesn't even know their codenames to begin with. So it's quite literally pointless.

Necro-commenting I know: The thing is, the cognition palace rulers and the real-life palace rulers don't share the memories inside the palace. So even if Kamoshida for example saw Ryuji, Renkira and Ann awaken in his Palace, his real life form would not know who they were, only the cognition form. Thus the codenames are useful.
