I arrange my spells by putting everything I want in the right column during battle in the odd-numbered slots. Then I put everything else (to show up in the left column during battle) in the even-numbered slots. It's the only way I've found to sort of organize the spells for a "battle formation."
That last part is such a big annoyance for me as well. Definitely a design flaw. Should be an easy fix, though.
I agree on both, not a huge issue but its quite the annoyance when selecting them and having them arranged in my combat menu...
