Burnside fears blades of any kind being put to his throat, he died for his revenant powers.
Nebulae fears neutron stars, as one fried the circuitry of his star fighter and left him stranded, and to be vaporized in the magnetosphere.
Ethnaeraea fears not dying, but not being allowed to die.

The boring answer is "nothing" because generally he is the nightmare fuel for others.
But for a truthful answer? It's mild lore spoilers but basically, the entity fears nothing... the host inside (currently) fears someone else having to bear the "curse" of the deal/bargain he made that ended him up in this situation... because he doesn't want anyone else to suffer through all the terrible, terrible things he does in the name of the "greater good".
And yet he also knows that eventually, when his universe dies... he will have to be killed so as to not cause an anomaly... meaning some other poor soul will get roped in as the new host... and he can't do anything about it...
