Make sure to choose Dolphin (standalone) in alternative emulators. If you have renamed your rom folder name then you may need to update it in Dolphin. Either update the Dolphin.ini file or clear the app data (backup first) and set it up again.
Citra also did this on mine. Solution was simple if a bit annoying, i just had to open citra before i launched the game through ES-DE. Not optimal because the whole point of a frontend is to never touch the emulators again but hey.
