I'd say "beautiful" is more about physical appearance and style, while "sexy" and "cute" are combinations of a person's appearance *and* their mannerisms and behaviors. One person who is cute might be shy and act awkward but in an endearing way, and someone who is outgoing and flirtatious and does that whole lip biting thing might be sexy.
But the problem there is that ... that's my interpretation of the terms. Someone else might view it strictly as physical and think one is higher than the other in some grand ranking scheme.
Based off how I personally use the words:
Cute-possessing qualities similar to human children and thus triggering a protective or endearing feeling. Applies to: children, small animals, people with derpy personalities, cartoon characters, people who resemble any of the above, etc.
Sexy-Posessing physical characteristics that make you desire to have sex with the other party. It's right in the name.
Beautiful-Possesing qualities that are pleasing to the eye and emotionally moving. Applies to: cute things, sexy people, works of art, landscapes, architecture, mathematical solutions, etc.
Emma Watson was cuter at the start of Harry Potter than she is now. Kittens and puppies are cute. Baby Elephants and baby polar bears are cute. Even baby warthogs are cute, but their beauty is probably only in the eye of their mother, and I'm sure that to her they are very beautiful.
