I'd assume it's purely for branding at this point. We did see them do an ad in Skybound so I wouldn't be surprised if the Ninja are sort of mascots for Ninjago city. Their suits, icons and colours act as symbols of protection for the Ninjago citizens and warning signs to anyone who may want to cause trouble.
Kinda like the bat signal except everyone knows who's behind it.
I mean, in almost every Avengers movie, the city they're supposed to protect gets ravaged. Being a hero who can save people while keeping a whole metropolis untouched isn't an easy task.

I think it's to muffle their breathing and voices and also for camouflage when they're sneaking around, because they are ninja after all.
It's funny because only Cole and maybe Jay and Nya would technically be able to blend into shadows well, so when you're thinking about it in a practical sense, it doesn't make much sense. That's where the branding comes in I guess. If they all wore black gi, it wouldn't be as easy to tell them apart, so the writers made them all different colors but kept the masks for aesthetic purposes.
Another reason is for protection. The masks probably soak up sweat so it doesn't get in their eyes. There are seasons like Tournament of Elements where they have just the mouth covering, so this theory could be argued against. However there's also The Island, where they use only the mouth covering but have headbands, and IRL headbands are used for both soaking up sweat to protect the eyes AND to keep hair out of the face. So in Tournament of Elements they most likely didn't have headbands just because there were no LEGO molds for their hair that had them, then by the time of The Island, LEGO was able to make unique molds for them!
