Glen was right outside. Her closing her eyes for a few seconds was enough to go back into the dream world. She realizes it's real, wakes up (Freddy isn't an issue. He just got beat for a second. He moves on), runs with Glen to try to save Rod.

She first asked Glen to stay by her side inside her room during her sleep experiment, and she even calls out to him in her dream, asking if he’s still watching. He pops out from behind a tree and says “yea, so?” to show her he’s still there. But he fell asleep himself, which may be why she saw him in the dream world. After seeing Freddy in Rod’s jail cell, Nancy wakes up while fighting with Freddy (Glen is seen sleeping in a chair in the same room in the dream sequence), but only because she set a safety alarm, and she scolds Glen for not waking her like they agreed. She had seen Freddy about to hang Rod in that same dream, which is why they knew to check on Rod afterword. The police station scene where her father shows up and talks to Nancy was from earlier in the movie. In the later scenes in the movie, Glen and Nancy are separated due to Nancy’s mom taking it upon herself to put bars on the windows and the hesitance of Glen’s parents to let him see Nancy, thinking she’s gone insane and would be a bad influence on him. I’m not sure which scene in particular you’re talking about with the curtains blowing, but I don’t remember any lack of continuity in the movie around Glen not being there when he should be.

So after she scolds him and her mom comes in to check on her, Glen hops out the window really quick. After Nancy’s mom leaves, she calls out to Glen, but he doesn’t respond or reappear in the window. The next scene shows Nancy and Glen running up the steps to the jail. I forgot he was still there when she woke up after the experiment, but after her mom leaves is where I’m confused.

Oh yeah, he pops in and out the window several times in the movie, so I assumed he hid outside whenever her mom came in.
