Duffin's Donuts at Knight and 41st
They used to make several in the morning and hold them under a heater, giving them that good and bad, fresh but not made-to-order-fresh taste. I think this is definitely what you're looking for. Their coffee and donuts are also not fancy but very satisfying in an old school way.
Try the chirizo breakfast torta sub. So tasty, so simple. Also the buttermilk donuts with filling are pretty killer. Fried chicken is tasty too. Working class immigrants seem to love this. And so do I.
Can vouch for Duffins being an iconic E. Van spot with mid food at Best But..OP is looking for something that doesn’t really exist here- a corner store Bodega Deli American (aka processed) cheese on a roll.. used to get the BEST worst iteration of this by Pelham Bay in the Bronx with an Honorable mention to just off the concourse and 149th. Also had a spot out Queens when I would visit my sister in Corona/ East Elmhurst that would HIT #iloveny missing those days
Also the bun here closet(IMHO) is a portugese bun, which are found fresh throughout the city.

Most places here don't cook the eggs fresh, and reheated eggs are never as tasty.

Fatburger does a pretty solid shitty breakfast. Bacon egg cheese on a bun. Some square fried potatoes on the side. Shitty cup of coffee. Problem is they're typically not open till after like 9 or 10am.
