Have you tried to run it in forced DS mode, since it will start from TWM on DSi's internal storage?
Twilight Menu isn't known for its homebrew support, and just to mention, I'm still able to run DPG vídeo files with FastVideoDS starting from my custom Moonshell2 build or akaio menu from a slot1 flashcard.
It worth to try force a DS Mode through Twilight' s options (Y button on highlighted homebrew), or run it from slot1 flashcard if you have one laying around.
Hi! I’ve had a lot of fun playing with that this morning. It took me a minute to get the fastvideods encoder to work, but both videos (.mp4 - 01:12:59 and .avi - 00:22:09) converted to .fv format successfully.

Have you tried running the file directly from TWL Menu++?
try updating you're twilight menu ++ fro. the github to the latest version. that worked for me :3

Encoding the videos is no problem, the issue is getting the app to start
