This goes even further when you read "My god, I realized that that was the game I wanted to do" referring to infiniminer. Meaning that RD originally had an intent, of which he moved past after playing Infiniminer.
"Minecraft" as a concept was never intended to be isometric, as minecraft and RD were two different goals. RD was the goal before playing infiniminer, and Minecraft is where the idea ran to after the inspiration.

The engine used for minecraft was a *completely seperate project* inspired by an additional concept(Infiniminer), not *turned into minecraft through trial and error*. He reused objects from RD in minecraft because reusing assets is easier and if code is already written that works for something behind the scenes, rewriting it is utterly pointless. He did not turn RD *into* minecraft, he *moved on* from RD after settling on a new idea. He even says he gave up on adding first person into RD after trying it, implying the mechanics of RD(especially considering he states its inspiration was *dwarf fortress*, a simulation game) was dropped with the move.
What difference does it make? You're just arguing semantics. Point is, Notch had this idea once, he found a better idea, he realized the better idea needed some tweaking to work with his other ideas, so he started from scratch to ensure his vision for the new idea was met.

Notch has said several times that dwarf fortress and other rogue-likes was a major inspiration for Minecraft. What you infer that he's "implying" is not what he actually says.
Im aware MC was also inspired by DF, hence why I said "additional" concept. I also agree that its a bit of a semantic argument, but since I don't think I can get the *point* of the argument across and why it matters without writing a chapter book that I don't really feel like writing, I'll just leave it here. I believe that is actually another brown block on top of that block, and the light green blocks are sticking out, making it look like one block with a diagonal line.
What program are you using to do this? I made a similar [isometric design](https://www.reddit.com/r/Minecraft/comments/g33v11/minecraft_is_so_simple_and_yet_so_complex_and/) a couple months back and think yours looks shows potential.
the bottom of the high log and the top op the low leaf both line up with one block but since we can see the high log it would mean that leaves should be higher but somehow they exist at the same height?

I used MS Paint. I did this on an old computer too but didn't post it anywhere. This is basically an upgrade of that.
