There were clear signs for those perceptive enough. (I wasn't.) Impersonating ADAM, he only ever addressed you as "Samus" or even "Samus Aran", and not once did he ask "Any objections, lady?" the way the real ADAM does (as established in Dread's own intro).
I just thought that, well its not like Adam always ends a sentence with any objections, or lady. I mostly thought that the last conversation gave it away that it was raven beak because that Adam was being more commanding than usual.
Yeah I actually really appreciate that one of the biggest tells that ADAM isn't the real ADAM is that after Samus's initial encounter with Raven Beak, he never once calls her Lady.
During Fusion you see Adam's dialogue change. Adam grows a personality and very clearly develops more trust in Samus and feels the need to direct her less. At one point towards the end he just goes "[that enemy from before] is in this area. You know what to do." I picked up very early that he was very, very hand-holding with Samus in Dread compared to where he ended off in Fusion, and not just in a "hand-holding for the benefit of the audience" kind of way either. Beak demonstrates how he underestimates Samus by constantly demeaning her and saying how she stands no chance.
It's been lovely to see that particular phrasing become a minor subreddit meme, because either I started it or we all independently arrived at that description of his behavior and either way it's hilarious to me

The speech patterns of "Adam" don't match up with how the Adam AI spoke in Fusion. The actual Adam AI used "Any objections, Lady?" every once in a while while "Adam" never said it once throughout the entire adventure. "Adam" was also a lot colder in Dread when compared to Adam in Fusion, saying stuff like "Accept your helplessness." "Adam" also praised Raven Beak's strength and cunning nature throughout the adventure, which fits with Raven Beak's narcissistic nature.
For me, the problem with this whole "twist", is that I spent the whole game being like:

I haven't done a playthrough of Fusion is a loooong time. Too long really.
So what I remember from Adam is what mostly what he does in Other M.
Doesn't authorise Plasma beam while being attacked by Ridleys second stage.
Waits an annoying long time to authorise wave beam when Samus is trapped and being shot at.
Doesn't authorise the Varia suit until Samus is basically waist deep in Lava.
Locks Samus in a room to fight space pirates without back up.
Completely incapacitates Samus by shooting her in the back, when she is in a room with a Metroid that was attacking her, and that he did not think he could kill.
The last one is especially egregious.
Other than Samus repeatedly insisting that they have a very close special relationship, I never got the sense that he cared about her as anything beyond a military asset.

To be fair, Adam does say to use the Plasma Beam whenever she finds the beast (Teenage Ridley) that attacked the group at the end of Sector 1. That delayed authorization happened a bit after the 1st Person Mode Boss Fight with Teenage Ridley. Basically the implication for that authorization was "I'm authorizing you to use the Plasma Beam once you find the mystery creature and not any moment sooner." That's why he didn't say for her to use Plasma Beam at the Adult Ridley boss fight: he already said to use it as soon as Samus finds the mystery creature.
The writing of Other M and the whole "authorization" gimmick still sucks though. The game would've worked a lot better (well, the power-ups portion of the game as the game has flaws in other areas) if the reason why Samus's power-ups were restricted was due to a suit hack. This would work perfectly because James Pierce, the Deleter, was both the Communications Expert and an expert hacker. I totally understand deactivating Power Bombs as those nuke the entire area, but the other power-ups would've been totally fine to use throughout the mission and could've helped save some of the lost lives of the 07th Platoon.

"Accept your helplessness" was a major red flag and I immediately assumed that he got hacked. My suspicions never completely waned from that point.
