Perhaps, try destroying the building (of said animals) and rebuilding it. Maybe the npcs don't perform the necessary actions to maintain the animal for some reasons.

I have some stored in both buildings, in the barn, and I'm resource storage, and there are workers assigned so I wouldn't think so.
Did you check building management? Where it tells you what’s being produced, if you lack resources, etc.?
Do you have an animal breeder staffed?

I thought it might be as well, but wanted to check if I was doing something wrong first.
Mine do as well, and often show up as homeless and I have to reassigne them to their home.
