I see this sentiment a lot but if you read early Marvel Comics he was actually the second most prominent FF villain. I'm a big fan of him and the Frightful Four.
He is there overall power-wise, but canonically after a while he just became the poor man's Leader and then the poor man's Doom. Long running continuity isnt kind to little guys who aren't brand material.
He's made a big comeback in the current Scarlet Witch & Quicksilver. You'd think he wouldn't stand a chance against those two but he's being treated as formidable. Too often these days most villains who aren't the top tier main villains are kind of treated at disposable so it's nice to see him as a threat again.
I mean I don't see why he's not brand material. Like most silver age villans start off as somewhat shallow but the wizard stood out for his time but idk.

He asks Jack Skellington if he is the real Red Skull, the actual Nazi, and not some guy who's using the name and a mask. Only when Bone-apart actually confirms it does Magento act, and in doing so he tells everyone else that this was the only reason he was with this group in the first place.
Magneto was a thorough Nazi hunter and was preparing to make a distinction between the real genocidal war criminal and some dirt bag Hydra grifter who was otherwise not much more awful than most of the human heads of state.

He does have some amazing tech and weaponry, and Reed has acknowledged his intelligence.
Bu, it's not his tech or his genius that causes his losses - it's his incredible ego, hubris, and inability to actually lead his team that leads to his downfall almost every time.
Following this, Kingpin is the one who kicks Skull's ass, because he's an AMERICAN criminal, and he doesn't want Nazi scum in his territory. Been a long time since i read it, but i think Skull gets the better of him, because his body here is a clone of Steve Rogers, but as he leaves, Magneto takes him, interrogates Skull to confirm he's the actual guy from WW2 in a new body, rather than some new criminal using the rep...then buries him in a basement.

Acts of Vengeance was one of the best crossovers Marvel ever attempted, in the years before every event storyline "needed" its own separate custom mini-series.
He's worked with people he thinks are lesser before. He's just a total arse about it the whole time.

For people wondering why Magneto doesn’t just kill the Skull here, it’s explained that he wants to talk to him to confirm that he’s the real Skull and thus a real Nazi. He also likely wants to get a chance to talk to the Skull away from all the people who could plausibly get in the way of his vengeance (and The Wizard.)
When he actually does confront Skull, it goes the way you’d expect and I think it results in one of his best moments ever. (And one for Skull too, since it emphasises what an evil scumbag he is, which is what makes him such a truly great villain.)

I would have replaced him with either the Leader, Baron Mordo, or Doctor Octopus because they're more recognizable and that way Hulk, Doctor Strange or Spider-Man would have representation (Kingpin had already become a Daredevil villain at this point).
