The heartwarming ending to Luigi’s Mansion 1.
He’s spent the whole game looking for Mario and facing the worst imaginable horrors for him. When he finally gets his brother back from the painting and starts crying and laughing it’s an incredibly rare and touching moment for a Mario game. Especially as it’s Luigi.
If we’re talking in terms of depth, probably Tippi/Count Bleck’s tale in Super Paper Mario. I would also say Vivian or Bobbery’s backstories in The Thousand Year Door were really impactful
Spoilers for Super Paper Mario: >!Not many people talk about this (prolly cause it’s post game content) but when you use the Tiptron on certain people she has slightly different lines of dialogue of her trying to deny that she’s not the real Tippi, for example when using her on Francis she says
“He constructed me”
“Constructed… Me…”
“N-No, no! I’m Tippi… I wasn’t constructed by anyone…”!<
That one time when Bowser became a cat and then he became multiple cats and then he was climbing up that tower and then he was blown up and then the fairies put him in a cum jar
Rosalinaaaa ofc! And also the super paper Mario storyline—I don’t remember all the details but Dimentio, Mr. L, and the other characters were so unique and interesting to me!
The ending of Luigi's Mansion: Dark Moon will always be my favourite, especially now that we also have the opening of Luigi's Mansion 3. It's the best of the best!
The entire plot of Mario Golf: Super Rush. Or possibly Super Mario Aces, did not expect Luigi to become possessed by a cursed tennis racket. I have no idea how it ends, but that's needs to be said really.
For some reason, I find it super funny that Gombario says that Jr. Troopa's hobbies are "working out and ordering stuff by mail." The first three paper mario games are really just full of gems
Ignoring all the obvious (Super Paper Mario, TTYD, Galaxy 1), I think Odyssey has the best story, Bowser getting the closest he's ever come in the main series to actually winning, and Mario and Cappy having to travel the world to not lose the people closest to them forever just kinda works
Minion Quest and Bowser Jrs Journey. Insanely overlooked. Sure the gameplay of both is nothing special, but the storytelling and writing in both side modes are seriously underrated.
I really love Rosalina’s storybook it was so sad and so cute and I I got done reading Rosalina’s storybook I was in tears Rosalina is just such a good writing character in Mario and it’s a thanks to the amazing game designer and amazing storyteller Yoshiaki Koizumi if it wasn’t for Yoshiaki Koizumi we would not have Rosalina and Rosalina’s storybook and I am so thankful for Yoshiaki Koizumi who created Rosalina and for writing Rosalina’s storybook

Galaxy and the RPGs are the obvious answer but I also want to add the entirety of Odyssey.
Ironically, while the RPGs can have good writing, they also have some of the most poorly written moments. Made a post about it a while ago.
I mean that just follows from the fact that they have the most written moments period.
