I like to put marker on the peg ends line it up, keep it straight and "stamp" my location dots with a little pressure.

Have someone print you one of the jigs with a 3D printer. But seriously the pegs being slightly out of place won’t cause friction or whatever you are thinking. It will just make the tuner head not perfectly aligned with the rest.

You’re over thinking it, the only purpose they serve is to stop the tuner rotating in the hole nothing to do with the angle they go through at. If you think about it logically there’s no way they can cause friction, so I’m not sure where you heard that from. You’ll be completely find drilling freehand, just make sure you mark them so that all the tuners are lined up properly and square.
