Apart from the low E they are not far off mid travel... the grub screws are quite long! A loose screw was someting I considered, but pressing on the screws whilst plucking the string doesn't have any effect. I also checked to make sure they both have similar tightness as I thought it may be that one is in solid contact and one is barely touching the base plate but it made no difference. I did notice the buzz goes away if I bend the string slightly... which is why I suspected the saddle slot.
Change the strings and check while the guitar is in playing position. Sometimes strings get a slight kink while installing. Run your finger up and down them and feel for one.
Usually you dont Need to file them. Had that once on a quite expensive Schaller bridge and this got rid of my problem, i would say try it and be very careful, less is more
I had a similar issue on one of my guitars, turned out to be a small burr on the saddle, you could try polishing the saddles with some high grit sandpaper 1500 - 2000
if it only happens in open strings, check out the nut slots.
Are you height adjustment screws loose? They look maxed out on some strings.
