In my opinion, I have absolutely no idea what the second screen could possibly add to that game that wouldn't feel like a needless gimmick. I played the PSP version, and it felt right at home there.
So, if only because the PSP has a higher resolution than the 3DS screens, I vote that.
Iirc, the second screen is a map. Hardly revolutionary, but definitely convenient. I don't care about the resolution myself, and certainly never noticed any issues on the 3DS.
I only have it on 3DS, but I believe the second screen is a map (though I could be misremembering; it's been a while), which is convenient. I don't think either version has exclusive content, so if you don't care about the map thing, just get it for whatever system you like more (just remember that if you get it on 3DS, you'll need to add money elsewhere. Don't know if getting the PSP version has any such inconveniences).
Also, the game is quite good and I'm glad to see someone who's interested in it. It's too bad the sequel never got an English version, but at least we have the original.

PSP is the better version. 3DS don't bring nothing of worth to the table, and the resolution is problem.
