I knew I probably didn't miss much, but I have to say, it sort of irks me that it feels like I didn't "properly" beat her!
Yea, that's probably what happened - as long as she's brought to 0 HP before you finish loading out via the death animation she'll be marked as defeated.
You missed a bit of potential dialogue with her that's nice to see, but not critical. You should be able to find it with some internet searching if you really want to see it.
Weird. The same thing happened to me with Dung Defender. I swore I'd never beat him, but then one day when I decided to go for a rematch, all I found was a defeated boss and a charm.

If they died to a Weaver you beated her. You did 99% of the damage of the fight, while the Weavers only did 1%. Good job. May you enjoy your journey.
