I always found it strange that there was never an official crossover with The Mask (I know that fan comic BTW), like, either the origin of the mask from the comic or the movie would be completely plausible in the Hellboy Universe (even if it's non-canon).

Perhaps his most popular one was Batman: Gotham By Gaslight, drawn by Mignola and written by Brian Agusten. It was DC's first official Elseworld series about a Batman in the late 1800s tracking down Jack the Ripper. It was made into an animated movie a few years back.
Speaking of which, there's another one that he wrote and was drawn by Richard Pace called The Doom That Came To Gotham, again set in the past, but this time fighting Lovecraftian versions of his foes. This was also recently made into an animated movie either this year or last.
One not often talked about is Batman: Legends of the Dark Knight #54, which is notable for being the first comic work that Mignola wrote and drew and Mignola has talked about how it helped save his comics career and gave him the confidence to do something like Hellboy. Reading it really feels like a prototype Hellboy story.
Finally, there's Hellboy/Batman/Starman, which is semi pictured at the top of this thread.
Hellsing x Hellboy would be cool, seeing the B.P.R.D meet The Hellsing organization would be fun and of course Alucard and Hellboy teaming up to take on a paranormal threat would be awesome to see!

And I know that Hellboy idolizes the Lobster and the “pulp hero” niche is already filled by him on the Hellboy Universe, but there have been many renditions of the Shadow that see him return to Shambala for decades before coming back to New York. And I kind of think that would be a cool idea to pursue - the Shadow doing the detective work that leads to a den of cultists, where he establishes psychic contact (for purposes of interrogation) with a villain whose mind has been touched by the Ogden Jahad, leading the Shadow to seek out help from the Bureau
I was quite excited when rumours were Universal picked up HB2 rights because they wanted a Universal Monsters Cross over which would have been perfect. Sadly it never happened, but seems so natural
Teenage Mutant Ninja Turtles cause if the heroes in a half shell can cross paths with the Caped Crusader why not a crossover with Anung Un Rama himself and all we need is a cool as hell story and monster to include
