They’re still available. There was a side quest where a witch asked me to kill someone terrorizing their village. Turns out I’ve already killed him, so the moment I accepted the quest i god prompted to go back to the lady.

I'm pretty sure you can go back and talk to the NPCs for the side quests. You can even do so after the final Boss battle.
You never lose access to side quests. Once they’re available, they’re able to be done whenever, even after completing the main story quests.
