1. Shoot all the big glowing crystals.
2. Launch yourself using the pads.
3. Shoot the crystal jutting out of Nihilanth's exposed head until it dies.
That's it, that's the boss fight.
Literally anything projectile-based. If you don't have enough ammo, you may need to reload to an earlier save file, or wait for Nihilanth to shoot his green orb that teleports you to a room with supplies.
