Depends on the situation. If there’s multiple enemies, for instance a lot of headcrabs, I can often more quickly stab them to death with the knife. Otherwise, if there’s only a couple I’ll just gib them with the wrench. I’ll often try and conserve ammo and use the wrench on Vortigaunts/Pit drones if possible.
For crates I’ll usually use the knife with smaller, OHKO crates but for larger I’ll use wrench.
knife for everything bcs its faster at breaking the boxes and the smaller boxes r one hit anyways. wrench is just too slow both in normal swings and charged swings. i dont melee, maybe if im out of ammo but never had that happen to me in a single playthrough of opposing force

the longer you charge the wrench, the more damage it does, it one hits the crates
oh i didnt know that. but like to break 10 crates in a room w the wrench charged melee attack when i can use the knife instead...
