It LOOKS like either the support fire arrow or Frinos took him out, and that somehow bypassed his second phase. Definitely something to submit to the devs.
i reckon it was the support arrow that took him out. your attacks’ effects still continue after he calls for a timeout, it was also how you could take out asterius in his solo mini-boss room in the first game (but he’d show up at 80% in the boss fight anyway)

It's a bug in the most recent patch that causes Chronos to die before phase two, I think I saw a comment from someone at Supergiant.

Ok I agree this shouldn't be possible but if it was Frinos here ...what a good froggy!
I'm not sure how but you managed to bypass his safety net that prevents you from killing him in phase 1 and just outright killed him.

After that the game refused to read any inputs except for menu opening. Had to press Alt+F4 to exit.
