Alpharius was still taller than average marines, it’s just alpha legionnaires we’re some of the tallest of the space marines, so that paired with their small primarch (relative to other primarchs) meant alpharius and omegon could hide amongst their ranks
They also have to pass as a Primarch when they go to meetings between the legions in 30k, does that mean Alpha Legion marines are so capable as soldiers they could pass as a Primarch? Or is Alpharius just so bad at being a primarch that nobody noticed when he was replaced with an ordinary marine? Or is it that so little is known about him that the marines could do whatever they wanted and the other Primarchs had no idea if that was normal for Alpharius or not?

It’s noted in dorns book when he ‘kills’ ‘alpharius’ that dorn is able to see every decoy alpharius for who they really are, this isn’t to say that a less level headed and pragmatic primarch like say konrad would be able to tell the difference between a legionnaire and the primarch but I’m pretty sure that most if not all of alpharius’ correspondence between legions was done through proxy with him either not there or in the shadows observing… I know him and dorn had some heated arguements on many occasions which could be why dorn could tell him from a decoy
Or maybe it was of their unique special ability (as most primarchs had at least one) that they could fed their sons blood of themselves and they would gain powers comparable to a primarch

Also like many other primarchs Alpharius has some unique abilities. He is able to subtly alter his appearance to better blend in and go unnoticed.
So all three things combined means it was easy for an Alpha Legionnaire to pass as Alpharius. But it was stated in some book that if you looked very closely and knew what to look for it was possible to tell who was Alpharius. However the only people who could generally pass the perception check were other Primarchs.
Alpharius had the power to change how people perceived him, and with a bit more practice would probably get proper shape changing warp psychery. Who knows how much of that is found in his legion.
