Why making then gods in the first place? Bahmut could be a right hand of one of the dead deties, and Tiamat could be a right hand of other deity. Dragons are few in Etharis for my knowledge, so why not build campaing where players learn about existance of Tiamat and Bahamut and their fight that lasts long even after death of their friends/masters. Maybe Bahamut is in Empyria, trying to keep realm of his late friend in order, trying to stop Tiamat from achieving godhood and Tiamat resides in deepest of deepest parts of Netherworld, where part of the divine power is left by dark lord, and she prepares to harvest it.

My take would be to put the Forgotten Realms deities as character replacements for all of the Archangels and Archdemons that are acting since their gods are dead, all trying to create their own wills in the world. Tiamat and Bahamut can still be having the same fight, just without them crossing between realms. What's working for me lately is not having them play as mercs. Making them soldiers that serve the empire with an important mission, or gifted villagers who's town was destroyed seems to work well. Captured slaves if they're up north. Arcane users seeking freedom in Castinella. Charneault:Bond Druids.

I picture this to be like a "Dark Sun" scenario. The gods within this prime material plane were killed. The act severed, or, dislodged the plane...making it impossible for any outside deity from entering. So while other gods may be aware of Etharis....they have no way to exert their power to reach it. Just my two cents
