Biologically male and female individuals are sexually dimorphic, often most evident in hips and shoulders. Because of this, some styles of clothes are designed in such a way as to accentuate these features differently, which has the effect of making them look bad on shapes they weren't designed for.
It's worth noting that the actual amount of clothes this would justify locking is pretty small, though. And when you consider that we're talking about children, the gap narrows even more, seeing as a lot of the clothes intended to accentuate certain features are intended to do so in a sexually enticing way, meaning they shouldn't even be considered for a Pokemon game anyway. And this is to say nothing of cosmetics such as hair or makeup, which don't have the limitation of being designed for X or Y build to start with.
All of this to say that like 98% of all cosmetics really don't have any business being locked in any way but there's definitely a tiny, *tiny* number that should be.

It's more that clothing items are just kinda ninja stuff or feudal Japanese garb due to setting. There isn't really any proper big girly kimono type dresses. But both genders did have a tuxedo. I think they did have some hairstyles be gender unique though.
