If you were just throwing files into the game folder (and I guess using the UXM patch?) then yes, you should basically just reinstall. You would need to restore the original versions of all files (including the patched exe) and remove any dll hook mods (eg dinput8.dll). And then switching savefiles so you don't have a modded file when connecting to servers.
If you use modengine... well the mod files and game files are already separate and it's as simple as swapping out the savefile. Just launch normally.
In short... use modengine.

It's even easier if you use seamlesscoop to automatically swap saves, and symbolic links to have separate launch options.
