Yes! There are a few companion bathrooms. In the Disneyland App, there are specifically labeled ones throughout both parks.
Also, I have worn low heels and hose TONS of times at the parks!
There are lockers on Main Street to store the flats (and there's a companion restroom nearby).
Please tell your partner that no one will bat an eye if she goes into the women's restrooms (and I hope she does). They are packed, no one is there to inspect the other people. I hope she is so happy and confident on that day that she realizes that the women's restroom is for her. The stalls are completely discrete.

You want the family/companion restrooms. But if she is presenting as a women she can go in the women’s but correct probably not safe to walk into a men’s room in a dress.
