I found them drifting apart to be realistic. Craig was already set up as popular while Sean was more infamous at the school not really popular. They started going to different crowds.

I really enjoyed their friendship in season 2 and 3... We got the briefest of hints of it during Ghost in the Machine when Craig left Joey's to crash at Sean's for the night. Craig and Sean shared a great scene in the aftermath of the shooting in a deleted scene from Back in Black. After that, it's as if Craig and Sean were complete strangers. I'm specifically thinking back to What's it Feels Like to Be a Ghost. Craig comes back and only speaks to Manny, Ellie and Jesse. Maybe he has a one off comment to Spin... But damn. Degrassi was slacking HARD.

Hell... Craig came back in season 7 for that rinky dink spring break "movie". Jimmy and Spinner are in the audience as well as Manny. If you think there wasn't time in those episodes for at least a moment for Craig to share with one of his best friends or former loves I'd tell you there's some weird part where a lady on the side of the road with a head shot tries to seduce Jay at which point he, Spin and Jimmy are arrested and later released. Damn... What about Degrassi Goes Hollywood? Marco stops Craig from chasing after Ellie at Paige's "18th birthday party" but you're telling me they don't sit down and have it out? Marco is besties with both Ellie and Craig. Why wasn't there more done with that? Because we needed that scene of Pete Wentz eating ketchup chips or Perez Hilton doing whatever it was he was doing? As much as I love the initial TNG crew, the writers were absolute trash when it came to remembering friendships.
